Yes there are timeouts in traceroute, no that does not mean anything. TCP 
works.

GEANT -> Level3 -> somewhere works, I can reach paths through it just fine. 

My guess is you have prefix distribution issues, see

OCCAID and thus most of its downstreams are missing a couple of routes for 
quite a while now.
